The most convenient way is to upload the website files to the server using the File Manager menu in ISPmanager. Here is the directory you must place the files into:

/var/www/site_owner_name/data/www/domain

Another way of uploading files to the server is to use FTP access. Launch any ftp client (FileZilla or WinSCP) and login to the server with the login details of the user who owns the site. You will not be able to use the root user's login details in this case as that is considered a security risk.
